The Islahi movement in Kerala, which had initially been restricted to a small group of individual scholars, started functioning as an organization with the birth of Kerala Muslim Aikya Sangham at Kodungalloor in 1922. Its leaders, including Manappadan Kunhi Mohamed, Kottappurathu Seethi Mohammad, K.M. Seethi Sahib, K.M.Moulavi and E.K. Moulavi, decided to form an organization of the Muslim scholars (ulama) with the goal of restoring to orthodox practice Muslims who had been influenced by polytheism, Hinduism, or other religious movements. In 1924 scholars from all over Kerala gathered in Aluva at its second Annual Conference of Aikya Sangham.

At first the Kerala Jamaiiyyathul Ulama represented and comprised all ulama in Kerala. But after sometime, a faction of Ulama in Kerala from Jamaiiyyathul Ulama, who after having understood the idea of Jamaiiyyathul Ulama was to propagate tawhid (Islamic monotheism) and eradicate the existing beliefs of Muslim under the guidance of Qur'an and hadith, separated from it and formed another organization called Samastha Kerala Jamaiiyyathul Ulama. Several years later another group of scholars who valued working for Hukumath Ilahi over spreading tawhid among Muslims also left Jamaiiyyathul Ulama.

Despite the above setbacks, Kerala Jamaiiyyathul Ulama did expand their services in establishing Arabic Colleges. They established Madeenathul Uloom Arabic College in Pulikkal and Anwarul Uloom Women's Arabic college in Mongam. These two colleges are functioning under the guidance of Jamaiiyyathul Ulama. In the face of the leadership of Jamaiiyyathul Ulama, Kerala Aikya Sangham after having had its 12 years of progressive movements, retreated from the scene and entrusted all its aims and purposes and objectives to Jamaiiyyathul Ulama.
